I can't for the life of me remember how I did it. You can create brushes with different shapes in MS Paint by following the above steps. Now hold down Shift key and drag the selection area to draw on the canvas with custom brush. In this step, select the shape you drew with pencil using Rectangular selection tool. I think there is a way to make a single color transparent if you use 8bit color (for gifs at least), as I remember doing it at some point.
